We've been producing a live action space-fantasy short called Yvette Horizon. A tale of vengeance, romance and interstellar pirates, it's set in an original far flung galaxy full of aliens, monsters and yes, stop-motion effects.
The project began with an outgoing budget of zero, but we've still pulled together a completed live action shoot that included prosthetic effects and life size puppetry. Continuing in that vein the post-production is going to mix digital effects with stop-motion and puppeteer and live-action, all interacting. Like a scratch built Return of the Jedi.

The stop-mo element is outlined in the video linked above, and is (currently) limited to a specific character, but will be acting directly with live actors in a Harryhausen/Phil Tippett capacity.
